"Bivalent" vaccine is out now in US. Got mine yesterday at a local drugstore; get yours too! NPR had an article about mucosal immunity stemming from oral/nasal vaccines which are being developed in India/China. I hope we get those here.

@dho @GageKMoreno @KATarinambraun I should probably explain... Consensus is designed to handle the fact that PacBio/ONT produce variable length homopolymers. It yields correct consensus homopolymer lengths. But, it uses a lot of memory so it's not ready for production. Also, I hate releasing slow tools.

@dho @GageKMoreno @KATarinambraun CallVariants is designed for Illumina data. I am writing software like Consensus for long read PacBio/Nanopore data... but it's not quite ready yet. That said, you should trust BBMap+Callvariants for insertions up to 40% of read length, and arbitrarily long deletions.

The best and fastest way to look at Coronavirus variants is BBMap+CallVariants. If you don't care about indels, or want a tool designed specifically for diploid humans, bwa+GATK is marginal. If you actually want to make a difference here, please use use BBTools.
